What the gut microbiome actually is


The gut microbiome is the community of trillions of microbes, mostly bacteria, living in your digestive tract. They are not human cells, but they live with you, and they react to whatever food reaches them. As they break down fibre and other compounds your body can't fully digest alone, they produce metabolites, chemical compounds that interact with inflammation, immunity, metabolism, and even brain signalling.

A vast, mostly uncharted ecosystem


Scientists have mapped an enormous amount of this ecosystem without fully understanding it. A catalogue of 204,938 gut microbial genomes from 4,644 gut species found that more than 70% of those species had never been grown in a lab, meaning researchers know them only from their DNA. Around 40% of the associated microbial proteins still have no known function. Separately, researchers analysing DNA-sequencing data from the human gut and oral microbiome estimated that the collective microbial gene pool may be larger than the number of stars in the observable universe.

Diversity is what the research keeps pointing to


The American Gut Project analysed samples from more than 10,000 people and found that plant diversity, not diet labels like "vegan" or "omnivore", was what tracked with gut bacteria diversity. People eating more than 30 different plant types per week carried noticeably more diverse gut bacteria than those eating 10 or fewer, including a higher presence of the specific bacteria known to produce short-chain fatty acids, the compounds that protect the gut lining and calm the immune system. A narrow diet doesn't just reduce variety on the plate, it keeps feeding the same limited groups of microbes, while species that rely on foods rarely eaten can lose the fuel they need to stay established.

Your gut bacteria are as individual as a fingerprint


Researchers followed 338 people over four years, taking detailed gut bacteria samples at the start and end of that period. Using specific, stable features of each person's gut bacteria, they built a method that could correctly match a sample back to the right person 85% of the time, even after a four-year gap. When tested on a separate group of people sampled one year apart, the accuracy rose to 95%. Each person's gut bacteria stayed distinct enough from everyone else's to work almost like a fingerprint.


The same study linked specific gut bacteria features to over 450 substances measured in blood, and to around three dozen measurable traits, including body weight. This shows the gut microbiome isn't just personal, it's also consistently connected to measurable aspects of health, which is part of why one person's gut can respond so differently to the same food, medication, or illness as someone else's.

What this means for you


You don't need to identify or target specific bacteria species to support this system, since researchers themselves are still working out what most of them do. What the evidence consistently supports is variety: eating a wider range of plant foods, fibre sources, and fermented foods over time.
